How 'smart' is the Vault?

I'm using MainType to organize my fonts, and to get rid of duplicates. If I find I have several copies of a font in different folders (all in the same Library), are these different copies maintained in the Vault (ie the Vault replicates the folder structure, at least logically), or does the vault have just one copy and pointers? I ask because once I have deleted all the duplicates, if the Vault is still maintaining multiple copies then presumably I should do a deinstall/reinstall and rebuild cycle.

It will store one instance of each unique font resource.
