This is currently something you have to deal with, as the algorithm is now as good as it can be without spending more research.

This issue makes impossible to make a variable font.And this issue disturb unity of the design. This issue appear eapicially with A, M, N and W letters. You must fix it.

It is up to you, the Font Designer, to fix a few issues like intersecting contours manually.
There will usually be edge-cases that need manual adjustment after the automated glyph transformations have done what they can. With experience, one knows where to look, and FontCreator’s built in validation tool will often locate them automatically.
In the case of the problematic capital A in your video, you just have to move two nodes, or move one and delete the other. It is not difficult.
