I've posted this issue on Twitter and some friendly type gurus have been very helpful. For now it seems a bug in Microsoft shaping engines. So to be continued.

Also look into Windows temp folder, as it might still contain a valid project file.

The Font Test window should show your font just fine.

I suspect your font doesn’t cover enough Arabic characters, for the auto calc range feature.

Do open the Font Properties dialog and go to the Range tab. Uncheck the Auto feature and manually add Arabic to both ranges.

The shaping engine in FontCreator doesn’t fully support it, so better use the Font Test feature which allows you to test your font in other applications like Word.

I don’t know why, but it seems to fail with other fonts as well.

I did once try to multi-map a PUA code point to .notdef and it "got lost". I wanted to explicitly show .notdef in the User Guide for my fonts. Thank you for sending the font file. I've looked into this, and the font has all those characters, so Scanahand works as expected. You won't be able to see them all in FontCreator as it removes all mappings to the first glyph.
