I suggest to keep the top of your outlines below the upem value. If your outlines also go below the baseline then you might want to further reduce the top to ¾ upem. You can add a font folder to MainType's libray and let it periodically synchronize it. Then when it finds new fonts in the folder, MainType will automatically install them.

The vertical position should be how you draw the outlines, but the horizontal position is something that is calculated by Scanahand.

A ligature is used as a replacement of two or more glyphs. What you describe related to cursive attachment, but that is not meant for Latin based characters. You should combine the two lookups into one.
Easiest is to open Ligature1 in the code editor (in fea mode) and then copy the "sub"lines.
Next open the other lookup in the code editor and paste the lines, and recompile.
That should merge the two, so then you can delete Ligature1.

I see two lookups with ligatures, so I suspect the first one has applied the rule to substitute at three -> at_three.liga Then your second lookup no longer has a match for at three h . I assume both lookups have mostly identical substitutions, so most likely deleting lookup Ligature1 solves the prob...

Maybe you accidentally changed glyph display mode to color?
To fix that, select View from the main menu and then set Glyph Display Mode to Auto.
What also might help is to reset zoom. Also from the View menu, but now select Zoom Reset.
