I suspect that your glyphs will also need to be in a character set used by Vertical fonts.

Select each of the "Insert Characters" commands in the Transform Wizard dialogue, and then click on the Validate button. It will tell you how many new characters will be added. However, if they already exist, none will be added.

The Glyph Transformer is on the Tools menu (unless you are using the Home Edition of FontCreator). Click the folder icon to open the Eastern Europe script. These are the additional accented characters that you need to write in the Czech Language.

If you start a new font, add the basic latin glyphs A-Z, a-z, etc., you can run the Eastern Europe Transform script to add all of the required characters and more.

Specifically I'm having issues where FontCreator is taking perfectly good kerning pairs with negative values (for example AW and AV) and giving them positive kerning values. Has nothing to do with clashes. For such cases, FontCreator would not generate negative values either if there was an option ...

As for suggestion number 2, this won't be necessary if you using classes from the beginning. It is strongly recommended to create kerning classes. The autokern wizard adds classes for left and right kerning pairs. I prefer to add my own classes manually, then reuse them in other fonts. It is tedious...

Find and replace is already available. Use shortcut Ctrl+H in the Code Editor with the kerning pair lookup table.

In my opinion, if the tools encourage users to make poor quality fonts they should be improved. Positive kerning pairs are required to avoid ugly clashes. If you split glyphs into reusable component contours, it makes it easier to maintain a consistent weight and shape to the glyphs. Take a look at the contours in O and Q to see how they reuse the same contours, and notice how I have smoothed the curves on the tail of the Q. Fewer nodes makes it easie...

I would set some horizontal guidelines at the top and bottom of the capital N (select two nodes in a horizontal line at the top then at the bottom, using shortcut "g" to create a guide.
