I think the position will depend on the character's bearings. Some characters like Q in some fonts may have negative side-bearings.

Which fonts? What zoom factor? Have you tried using the popup zoom on the Character Panel? Options, Character, Show Zoom Popup?

You can save a lot of time and space by archiving TTF or OTF to 7z format first. I'm not quite sure what you mean (or are referring to) -- do you mean here in my post, or on my hard drive? When I search for John Alde I found no meaningful results, but Wikipedia has an entry for John Allde who was Scottish, and so presumably not based in London. If you know more, perhaps you might like to expand the Wikipedia entry, which is a stub.

The comparison and background image toolbars are only available in the Glyph Edit window. Scroll or search to navigate to other glyphs in the same window; if you close it the background image will be lost.

The more one looks, the more one sees. It is best to leave it and return to the job later when it's "good enough." There are some odd things happening when typing ii, which changes to ij, and with ij. Better stretch the j down a bit to accommodate the i before j than move the i up. q and j descender...

Just removing the mapping from the "e" glyph, and delete all lowercase glyphs.

Use the glyph properties toolbar to apply two or more code-points (separated with a comma) to any glyph.

I think Night Cappes would be better if you dual-mapped upper and lowercase to each glyph, so A should be mapped to both 65 and 97, B to 66 and 98, etc.

As it is, typing any lowercase character (except for e) has no visible effect.

TrueType fonts are scalable vectors, not bitmaps so it is difficult to design glyphs in that way. I design my fonts to have a default line-spacing of 12 points (1/6") for 10 point text.
