You can apply the bold transformation to all selected glyphs at once. FontCreator 12 supports undo, so you can quickly test with different values until you get the desired results. Without reordering any glyphs you can use the button on the overview toolbar to sort glyphs by advance width. Since the combining diacritics should all have zero advance width they will be grouped together.

In the glyph overview, select the glyph members that you wish to make bold, then run the bold transformation.

I see the problem. I think the section heading pages need to a blank page to follow them.

The headers go wrong from the start and never correct themselves. I think it should be a simple fix to produce a new manual.

There is no easy way. Assuming that the word-processing application that you use supports coloured fonts, you can create a coloured font.
