I've sometimes noticed this but it isn't a problem. In the preferences on the General tab there are two ways of rendering glyphs, they are called 'Winding' and 'Alternate'. In Font Creator you can search for glyphs using a text match to the glyph name and have the results displayed in a 'Category' and this is fine as far as it goes but it is sometimes necessary to refine the search using more than one criterion. Yes if a glyph has two tags then they have to be removed separately which is a bit more work than it should be. Oh well ...

Tagging a glyph whilst in the glyph edit panel and tagging a glyph from the overview panel seem to use different slots. So you can double tag a glyph. This feature exists in the Open Type Specification. I'm not sure it's accessible through the Open Type Designer GUI in Font Creator but it will be accessible by writing the code for the feature in the code editor, you will have to do some hand coding.
