these type of fonts, isnt actual the font. i dont use to merge shape tool into it. the fonts, when its in the small size, both on software testing and html5 web development following like on the image bug

It seems you export your font with CFF (PostScript) outlines. It might work better if you export with TrueType based outlines.
Alternatively check to see if the overlapping contours have the same contour direction. If the direction is opposite, then such cut-out may occur.

Personally, I would use Get Union of Contours, and clean up any nodes that are not on a smooth curve.
