Another quick newbie question - is there a standard font size to use such that the height of my 12 pt font matches say a 12 point Arial?
Is the grid in the glyph editing mode actual size? An Arial 12 pt is actually up to 13 boxes high.

The point size indicates only the size of your em space. The number of “boxes” a letter takes up is completely arbitrary, depending on the resolution of the output device. For most fonts, the point size (a point is a measurement about 1/72nd of an inch) is conveniently the distance between the baseline in one line and the next of text. If you decide to have a font where the x-height is pretty small in comparison to the ascenders and descenders, you could have a 12 point character that only takes up 5 “boxes” with a monitor’s output resolution. In other words, the math is all standard, but each font does its own thing depending on how it was designed.
