Loss of composite on pasting the whole font

I want to change my units per em from 1000 to 2048 so I will be more able to compare my font with other fonts. I looked at the tutorial and have tried the following:
CtrlA CtrlC then Open Settings and change to 2048
Paste the font back.
The result looked good and was what I wanted except that the composite glyphs turned into simple glyphs.
How can I avoid this?

Don’t select the composite glyphs. They will still be correctly composed when pasting back in. Hinting will also not be lost if it exists in the font.

You can still erase the contents of the Composite Edit Windows, then Edit, Select Incomplete, Complete Composites.
