Hi, when I delete a font from the library, it gives me one option and that is to delete it from the computer
How can I delete it from the library without deleting it from my file system?

That is not possible, but you can ignore fonts in MainType. From the main menu, select Edit -> Ignore.

Does this mean that once a font is added to the library, it will remain in the vault forever?
Is there a way to ignore a sub-folder in a sync folder?

Forgive me for asking, but is there a reason for that?
What sense is there for MainType to keep fonts that we don't want in the database?
Just wondering...
It would be a nice feature to be able to 'ignore' a sub-folder from the auto-sync folder

MainType has an option to unignore fonts. Otherwise you could never get a font back into it after you ignored it.
