I was editing my font and the size were normal at first while testing... But I have no idea how their sizes are smaller than the cursor - which shows the size I set above...
Here is the screenshot of this problem:

Of course at here I temporarily used number glyphs from Segoe UI, just for an example to show here.
Is it a way to set it back to normal? Thanks!

Since you mention the line height was fine at first, I suspect one or more other characters have outlines that are positioned way below the expected em box. That could trigger FontCreator to adjust the vertical line spacing. You can identify the most extreme one through the Font Information dialog.

I have detected the most extreme one and fixed it... However, it didn't work.

Re-edited: A few minutes later, after I copied my glyphs to a new font project file row by row and tested every time when a row is pasted, the problem that I've mentioned vanished.
