Right now there is no way to manually reorder them. This is also on the to-do list.

BTW is there a trick so that while displaying all instances that they fit all into the window? Maybe a "Fit in window" option in the zoom dropdown menu?

No, there is no such feature.
Sometime it is easier to limit the number of shown layers. To do this, click to the left of the name of each master in the Masters and Layers panel, and then ensure Show All Masters is unchecked (as available from the drop-down (!) toolbar icon).

I forgot to mention, the screenshot from my previous post contains a Preview panel which already shows the upcoming Apply Everywhere (fill) option.
