Does [Sort Glyphs...] have side efects?

I have never used this function. The warning message is intimidating.

Is it entirely cosmetic and for the convenience of the font designer?
OR
Could it change the way an application uses the font?

Before the event of Unicode, most Hebrew applications assumed
the mapping was Latin and they expected to find a given Hebrew glyph
with the mapping for a particular latin letter, for instance, the first letter
of the Hebrew alephbet would be displayed when the key for
lower case t was pressed.

Does [Sort Glyphs...] change the order of the characters in the Overview Window
and DO NOTHING ELSE or could it effect the way word proessors use the font?

If your font contains OpenType features, those would be mixed up. Other unsupported tables could also be affected by the sort feature. If you want to find out whether your font has unsupported tables, select Format --> Tables and select the Unsupported tab.

Unless you know the internal structure of an unsupported table, don't apply the Sort feature on fonts that contain unsupported tables.
