FontCreator 14 already offers robust OpenType support, but version 15 comes with numerous improvements, including better handling of complex scripts and OpenType features. While the shaping engine in FontCreator 15 has been improved to display text more accurately—especially with regard to the processing order of lookups—this only affects how things are shown inside FontCreator, not how the exported font behaves.
Since InDesign has a history of rendering issues with complex fonts, it’s a good idea to verify where the problem originates. Please try the Test Web Font feature in FontCreator, which previews the font in your web browser. If the vowels are positioned correctly there, it’s likely an InDesign-specific issue.

This isn’t a problem with InDesign. InDesign has options for overriding font settings and controlling diacritics, but they vary from language to language. See the text settings.

InDesign is not currently installed on my computer. However, in the text settings for the Middle East version, you can override the font settings and raise and lower diacritics. Sorry, I didn’t attach any images because the program isn’t installed. Maybe in the future.
I succeeded to solve the error by duplicating the vowels and give seperate anchor to each one.
